Registry is the core database of windows where it stores almost all the information which it requires to function properly. Third party programs also store information in windows registry either for their own purpose or to tell windows to do something for them.

Now how the files associations become invalid; unfortunately many programs do not remove those associations made when they are uninstalled. This is a bad programming practice. In some cases programs are deleted by users and are not removed via their uninstallers. The registry keys for the file associations become orphan and when user double clicks a file type whose association is invalid windows come up with an error.
